Upward Three-Dimensional Grid Drawings of Graphs
A \emph{three-dimensional grid drawing} of a graph is a placement of the
vertices at distinct points with integer coordinates, such that the straight
line segments representing the edges do not cross. Our aim is to produce
three-dimensional grid drawings with small bounding box volume. We prove that
every -vertex graph with bounded degeneracy has a three-dimensional grid
drawing with volume. This is the broadest class of graphs admiting
such drawings. A three-dimensional grid drawing of a directed graph is
\emph{upward} if every arc points up in the z-direction. We prove that every
directed acyclic graph has an upward three-dimensional grid drawing with
volume, which is tight for the complete dag. The previous best upper
bound was . Our main result is that every -colourable directed
acyclic graph ( constant) has an upward three-dimensional grid drawing with
volume. This result matches the bound in the undirected case, and
improves the best known bound from for many classes of directed
acyclic graphs, including planar, series parallel, and outerplanar
Upward Point-Set Embeddability
We study the problem of Upward Point-Set Embeddability, that is the problem
of deciding whether a given upward planar digraph has an upward planar
embedding into a point set . We show that any switch tree admits an upward
planar straight-line embedding into any convex point set. For the class of
-switch trees, that is a generalization of switch trees (according to this
definition a switch tree is a -switch tree), we show that not every
-switch tree admits an upward planar straight-line embedding into any convex
point set, for any . Finally we show that the problem of Upward
Point-Set Embeddability is NP-complete
GridWeaver: A Fully-Automatic System for Microarray Image Analysis Using Fast Fourier Transforms
Experiments using microarray technology generate large amounts
of image data that are used in the analysis of genetic function.
An important stage in the analysis is the determination of
relative intensities of spots on the images generated.
This paper presents GridWeaver,
a program that reads in images from a microarray experiment,
automatically locates subgrids and spots in the images,
and then determines the spot
intensities needed in the analysis of gene function.
Automatic gridding is performed by running
Fast Fourier Transforms on pixel intensity sums.
Tests on several data sets show that the program responds
well even on images that have significant noise,
both random and systemic
Measurement of the open-charm contribution to the diffractive proton structure function
Production of D*+/-(2010) mesons in diffractive deep inelastic scattering has
been measured with the ZEUS detector at HERA using an integrated luminosity of
82 pb^{-1}. Diffractive events were identified by the presence of a large
rapidity gap in the final state. Differential cross sections have been measured
in the kinematic region 1.5 < Q^2 < 200 GeV^2, 0.02 < y < 0.7, x_{IP} < 0.035,
beta 1.5 GeV and |\eta(D*+/-)| < 1.5. The measured cross
sections are compared to theoretical predictions. The results are presented in
terms of the open-charm contribution to the diffractive proton structure
function. The data demonstrate a strong sensitivity to the diffractive parton

Search for lepton-flavor violation at HERA
A search for lepton-flavor-violating interactions and has been performed with the ZEUS detector using the entire HERA I
data sample, corresponding to an integrated luminosity of 130 pb^{-1}. The data
were taken at center-of-mass energies, , of 300 and 318 GeV. No
evidence of lepton-flavor violation was found, and constraints were derived on
leptoquarks (LQs) that could mediate such interactions. For LQ masses below
, limits were set on , where
is the coupling of the LQ to an electron and a
first-generation quark , and is the branching ratio of
the LQ to the final-state lepton ( or ) and a quark . For
LQ masses much larger than , limits were set on the four-fermion
interaction term for LQs that couple to an electron and a quark
and to a lepton and a quark , where and are
quark generation indices. Some of the limits are also applicable to
lepton-flavor-violating processes mediated by squarks in -Parity-violating
supersymmetric models. In some cases, especially when a higher-generation quark
is involved and for the process , the ZEUS limits are the most

Observation of Scaling Violations in Scaled Momentum Distributions at HERA
Charged particle production has been measured in deep inelastic scattering
(DIS) events over a large range of and using the ZEUS detector. The
evolution of the scaled momentum, , with in the range 10 to 1280
, has been investigated in the current fragmentation region of the Breit
frame. The results show clear evidence, in a single experiment, for scaling

D* Production in Deep Inelastic Scattering at HERA
This paper presents measurements of D^{*\pm} production in deep inelastic
scattering from collisions between 27.5 GeV positrons and 820 GeV protons. The
data have been taken with the ZEUS detector at HERA. The decay channel
(+ c.c.) has been used in the study. The
cross section for inclusive D^{*\pm} production with
and is 5.3 \pms 1.0 \pms 0.8 nb in the kinematic region
{ GeV and }. Differential cross
sections as functions of p_T(D^{*\pm}), and are
compared with next-to-leading order QCD calculations based on the photon-gluon
fusion production mechanism. After an extrapolation of the cross section to the
full kinematic region in p_T(D^{*\pm}) and (D^{*\pm}), the charm
contribution to the proton structure function is

Observation of hard scattering in photoproduction events with a large rapidity gap at HERA
Events with a large rapidity gap and total transverse energy greater than 5
GeV have been observed in quasi-real photoproduction at HERA with the ZEUS
detector. The distribution of these events as a function of the
centre of mass energy is consistent with diffractive scattering. For total
transverse energies above 12 GeV, the hadronic final states show predominantly
a two-jet structure with each jet having a transverse energy greater than 4
GeV. For the two-jet events, little energy flow is found outside the jets. This
observation is consistent with the hard scattering of a quasi-real photon with

Multijet production in neutral current deep inelastic scattering at HERA and determination of alpha_s
Multijet production rates in neutral current deep inelastic scattering have
been measured in the range of exchanged boson virtualities 10 < Q2 < 5000 GeV2.
The data were taken at the ep collider HERA with centre-of-mass energy sqrt(s)
= 318 GeV using the ZEUS detector and correspond to an integrated luminosity of
82.2 pb-1. Jets were identified in the Breit frame using the k_T cluster
algorithm in the longitudinally invariant inclusive mode. Measurements of
differential dijet and trijet cross sections are presented as functions of jet
transverse energy E_{T,B}{jet}, pseudorapidity eta_{LAB}{jet} and Q2 with
E_{T,B}{jet} > 5 GeV and -1 < eta_{LAB}{jet} < 2.5. Next-to-leading-order QCD
calculations describe the data well. The value of the strong coupling constant
alpha_s(M_Z), determined from the ratio of the trijet to dijet cross sections,
is alpha_s(M_Z) = 0.1179 pm 0.0013(stat.) {+0.0028}_{-0.0046}(exp.)
